No, the original freeware version is still up, and it will remain there too. It's the fan-made decompilation that got taken down. Yes, the original version is the property of Nicalis too.

Sounds like there's major BS with this game in general. Apparently, the Nintendo Switch version has more features than the other ones. In a thread on the Steam forums, a person claims that there's:

I didn't know much about the game, but just based on what I'm hearing, I wouldn't support a game that does this type of crap in the first place.

I hear this a lot here, but I think CS benefited from how ambitious it felt. Like it was somehow bigger than it actually was, because you can virtually beat the game in five hours if you just follow the path. Kero had a lot better shooting to do, but it felt weird not being able to just relax at the office, or get lost in the sewer outside the convenience store.

After all these years I still can't decide if I like Kero Blaster or Cave Story more.
I think CS has higher highs and lower lows but KB is more consistent all around and is a much more streamlined experience.
CS has more memorable characters (for obvious reasons, since it's much more plot focused) but KB has a really cute and unique presentation, especially if you consider Zangyou Mode.
CS (without health upgrades) is more difficult, has more fun movement with the booster and machine gun and has more fun bossfights (again, without health upgrades).

I hate Nicalis but this is just retarded playground rumor drivel. Nicalis was originally set to publish the game before Pixel went with the much closer Playism, and Tyrone is even thanked in the credits.

The boss and the goo, along with every other character at the office, were mostly part of the Ame and Frog comics, but the subtext of the plot just comes from his experience working as a salarwagie. Zangyou doubles down on the Jap business angle too, which felt depressing. Not sure where Nicalis would fall into this, since he almost used him for publishing the same game that would have been lampooning him, too, but PlayAsia was more convenient (or probably had a less shitty deal).
