My quick answer is to not shit them out every two or so years so devs can actually spend time with the game, work on the level design, implement challenge mode, dump the singles format, cut back on the story and hire and actual some actual fucking writers for the dialog that is there.

Focus more on badass than cutesy shit for next gen of pokemon. Try to emulate gen 1 and 2 as closely as possible. No home appliance pokemon or other random animated objects.

Like side quests where you can stop some Team X thugs from kidnapping a pokemon or robbing a store or something that can lead to a chain quest but no grandiose conspiracy where they want to blow up the world. Actually having to track down a legendary through books and myths instead of it appearing in front of you.

old pokemon games has so many stories in them that you just read but they are cool and gives life to the world, if you could get to see some of them by exploring and sharing that with your pokemons, fk would be amazing

gen 2 artstyle and time system
gen 3 music (fuck you i like trumpets)
gen 5 gameplay mechanics
gen 6 online features and graphics
combined world spanning all gens but with a cohesive story unrelated to the old ones. regional dex for each major region with nice completion rewards (maybe an event pokemon?).

Keep Gamefreak in charge of the character, Pokemon, and region design, they can keep making as many mainline games as they want.
Contract Monolith or someone else to make an actual good Pokemon game with all the actual modern open world RPG features everyone wants like real side quests, partners, expanded worlds and lore, ect.
Basically just keep the mainline games going for kids to play and to provide money, then use that money to make an actual good game with the last 2 or 3 regions every 6 years.

Your starting town is in the middle of the region, and you're given the opportunity to set off on eight different routes that lead to eight different towns, which splinter off to more routes and towns.
Eighteen gyms, no evil team, no story beyond conquering the gyms and elite four/champion.

Pokemon is a perfect concept in that it is the ultimate replayable JRPG, with hundreds of possible team members. So embrace that, and don't have annoying characters talk at you every time you take five steps. Don't have annoying time outs for the same "evil team wants legendary Pokemon" plot.
Just make the game about going wherever you want and battling strong trainers.
