I think the big difference comes down to the fact that Crypto is a lot more competent and slightly less crazy than Zim, and as for the Furons on a whole, well both species utilize mad science, but the Furons definitely seem to be a bit more practical about theirs, also Furon mental abilities definitely seem like they'd be more powerful than an Irken's PAK would be in a fight
so I'd probably give it to the Furons, but the Irkens would put up one hell of a fight
The mothership was more of a reconnaissance vehicle. Also, if I recall, Furon defense budget was cut by the emperor after the Martian War. The mothership could be a newer model lacking features. Or if I am remembering right Pox didn't have the shields up because he was too cocky.

Furons in concept art were going to have spider legs like an Irken's pak, making them more formidable. They already have the jetpack. Also in the remake they introduced a hoverboard thing and teleporting dash.

If say tactically and organizationally speaking the Furons are a lot more effective, the irkens have stupid powerful tech. They're pretty on par with each other
If I had to guess what would happen it would be an uphill battle for Furons until the Irken do something incredibly stupid and leave themselves open for a decisive strike.
Zim is also very competent when directed. He is just very chaotic and the irkens are retarded to not assign him a made up combat designation rather than invader. He'd be great in some Arbiter esque role where they just point him at something and say "go fuck it up"

Like, Furons have killed hyperdimensional beings. I think Irkens would be eventually wiped out though admittedly it will be the Furon Empire's truest challenge for they have not faced a civilization that has conquered many worlds like they have. Their battle would be legendary.
Irkens aren't to be underestimated given most are actually very competent compared to Zim but Zim.
