Why is Doctor Manhattan always portrayed as a cosmically powerful reality warper while Captain Atom is just a guy made out of energy who who shoots laser blasts from his hands?
Because Geoff Johns wanted to turn Dr. Manhattan into the big baddie that created the New 52 reboot the readers didn't like as well do some dumb commentary that the edgy comics Johns wrote in the past were all due to Alan Moore's shady influence on his naive psyche.

Captain Atom got pretty ridiculously powered up during the New 52. And even his revamp right before Rebirth still kept him was beyond just "releasing energy blasts".
He has pretty much only made cameos afterwards though and everyone sees to be writing him like post-crisis Captain Atom in those (well, aside from his "suit" not exploding at least, since it's just his body now).
So, it's pretty much due to Manhattan being more famous than Captain Atom, that's it.
It shouldn't even do anything.
You'd just be fucking with a leftover husk while Manhattan reforms elsewhere.
OG Captain Atom had no real limits to his powers ether. He was created via regeneration from nothing like Manhattan, could fly FTL, can use radiation to do shit that doesn't even make sense, can pass through objects etc.

Barbatos gave him a lesson on cosmic stuff when he formed the original Dark Knights group, which is now confirmed to have included Perpetua. I'd guess Manhattan was part of that too.

I liked the BWL story. It clearly explains his motives and reasoning for no longer considering himself a batman and it divorces him enough from the BWL identity to be a credible cosmic villain. Batman is reactive, his crimefighting didn't start until he was pushed into it by a mugger. The evil batmen are dependent, they are reflections of batman's fears. So, he wants to be a proactive force that sets things in motion in the cosmos, not a mere reaction to it, with the ultimate goal of being the only "real" being. It almost humanizes him while still keeping the "pure, cosmic evil" angle.
The Empty hand feeds on multiverses and creativity from beyond, but he also keeps stories going forever. DK wants to destroy the omniverse so that he's the only being left.
