The issue is that they wanted to focus squarely on the AIMs story so they couldn't have a huge variety of villains, since they'd seem out of place.
It's a big case of mistaken priorities though, especially when they wanted people replaying missions over and over in the post-game. They really should have made a variety of villains a big priority rather than limiting the antagonists in favor of their "plot".
