Agree, OP. But why are all your games examples of pretty much the same style of (dark, lonely) atmosphere? What about games with consistent and compelling atmospheres of totally different styles, like Mirror's Edge, Portal, Hotline Miami, Mass Effect 2 etc.
Dark and mystic atmosphere is the best and most memorable.

I too like my exploration being interrupted every few minutes for an anime trope-ridden codec call.
Problem with Nocturne is that the abstract trappings of a jrpg aren't exactly conducive to atmosphere building. Invisible random encounters that teleport you to a separate battle screen is...not very immersive.

IV lacks the unified art direction of Kaneko and the 3DS graphics don't do the art style very much justice. IV's atmosphere is mostly carried through its unrivaled OST.

Atmosphere is king because atmosphere for video games is broader than something like a movie or book. Every part of the game contributes to the atmosphere including the gameplay, that's why some walking sims that f focus purely on atmosphere are somehow cold and soulless. If a game has the atmosphere of you're a badass, it has to give you those tools and not just make it a cutscene, likewise if something is dangerous or oppressive it has to instill an actual threat and not a perceived one. Oddworld is a good example there, compared the atmosphere and how it works with the gameplay of the first two games then compare it to Soulstorm coming out where it sold itself with a bleak "DARKER THAN EVER" atmosphere but has glowy zoodad zippity gook UI and press X for awesome catharsis crafting shooty gameplay.
