They fixed Ganondorf reacting to Link ready to fight after pulling his sword out, rather than before, and the other stuff isn't a big deal.

Friendly reminder that if you complain about muh darkness, you probably played the original with your TV brightness too low, the game's instruction manual was littered with messages about making sure it was set high enough
Having played both as a child I can say that the original is better outside of a couple of bugs like the forest stage 100% cockblock.

The darkness is deliberate and part of Ganon as a character

his fight as Ganondorf in OoT has him draw all the light out of the room for his attack, casting him in shadow so you don't know when he's reflecting the light orb, which ends up being completely lost in the Wii VC and 3DS versions. There's also the final boss fight being too bright rather than casting him in shadow as well but that's been pointed out a million times
i never played the original since i owned the superior PS1, but the controls on the 3DS made is way better than it ever could have been on an N64
