By making their movesets wildly different. Dissidia (on PSP) does it extremely well, aside from maybe Cloud and Jecht, no character is a clone of another

Just in OP pic alone, there's a sharpshooter, a mace user, a gambler who uses cards, a plant scythe guy, electric daggers, pure magic caster, and for the ones that do user keyblades they can do shit like transform them into whips, stop time, fire massive cannons etc. There's a ton of variety

Squeenix games always have all the characters wield different weapons that fit their personality and makes them more recognizable.
Sure, the keyblade wielders would be anime swordsmen but they all use it differently (just watch the Lingering Will fight in KHIIFM, that nigga turns his keyblade into a bike)

But user, you need to jump before you attack so that you can watch the 15 second uncontrollable air combo animation play out
It's highly skill based because you need to press attack before you fall and hit the ground again in order to execute the air combo

Dissidia was supposed to be a Kingdom Hearts game, but Disney had to be pussies about it because they didn't want their characters fighting each other. They would have had to make it impossible to have a match opposing Donald and Goofy for example
So they just went for a FF All Stars kinda game instead
