Being unable to join a faction doesn't mean there can't be consquences for aiding one over the other. You didn't really join most factions in New Vegas for instance, just worked as a independent contractor aiding them. You could join the Kings through your favour from the King that didn't do much besides let you get a haircut so it was a waste, the white gloves as a honorary member which was more a solution for their quest and I think the Khan's.
