A famous and much-loved retcon is Avery Johnson from the Halo games becoming a prototype Spartan. Originally, Johnson died during the events of Halo CE but is obviously fine in Halo 2. A novel explains Johnson gained partial immunity to The Flood, but this explanation doesn't jive with the rest of the canon (If one can gain immunity to The Flood, why activate the Halo Array?), it was later explained Johnson was simply so fucking badass that he escaped and survived all on his own- this would later be contributed to his experimental proto-type Spartan cybernetic enhancements and training. This recontextualized his appearance in the first game and rationalized his extreme expertise in the sequels.

This a great retcon, and I can't believe so many fans don't understand it. They think Kojima turned your support crew into evil villains when that is not even close to what actually happened.
The Patriots were not made to be an evil faceless corporation. It was born out of good intentions from good people who had good ideas. It spiraled out of control as the times (the SCENE) changed, what was good has been turned into the worst possible evil. MGSV goes out of its way to hammer this point home by explaining Zero went comatose and had no involvement with the actual Patriots as we know them.

Alright I'm not sure what's hard to understand. The Halo Array is a last-resort that kills 99% of life in the galaxy. If there is any indication whatsoever that survival is possible, then there would be no need to activate such a weapon.

Well originally SMG2 was envisioned as more of a "level pack" anyway, but obviously they couldn't do that very well on the Wii. I think the story was basically an afterthought, and the easiest way to do it would be just SMG but slightly different.

The point is, if developping an immunity to the flood is possible then the firing of the Halo Array would be unnecessary since you could pour resources into creating immunity for everyone.

No, you wouldn't. The Forerunners had time to build a whole fucking Ark. Plus, even if they were overrun, there are still enough people who could be immune that could possibly survive and flee to a safer place.
You don't need to push the kill-us-all button if you can survive the infection. The Flood is dangerous not because it kills things it's because it infects and spreads through things- if you can't do that to you than it's power is meaningless.
Not to mention if immunity is at all possible chances are you could create an agent that tricks The Flood into thinking you are one of them.
