So if the combine already have their own teleportation technology (Nova Prospekt teleporter), why are they keeping humans around? And why did it take Gordon and Alyx a week to teleport to Kleiner’s lab, but Judith and Eli apparently teleported instantly?

It wasn't a retcon, you saw what happened at the end of ep2, then watched the events unwind. It still happened, but then it uunhappened. I think its cool that they specified gmans powers more, that while he is seemingly omnipotent he is limited by his employers

Because an elite blasted it with the AR2 ball right when you were teleporting out. Blame shitty Orange Box port for breaking so much little details.

The teleporter had blown up *just* as Gordon and Alyx had teleported away, which resulted in the 'slow' teleport that Kleiner called it. But with Nova Prospekt and the teleporter destroyed that will have set them back especially since they lack Judith this time.

To expand what the other user meant by "less efficient teleport", Nova Prospekt's had a significantly longer charge up time than Eli's, as noted by the 'defend yourself from wave of enemies' before you could teleport.
